Just finishing up the rebuild of my lt250, and have bought stainless steel allen bolts for all the engine bolts. Is this a good idea? I know that ss isn't as strong as some of the other stuff. Am I screwing my self?

you should be fine

As long as any graded stock bolts are matched with the same grade of stainless(Stressed bolts like swingarm stuff), you'll be fine.

Stainless is softer so it can stretch. I wouldn't use it for head bolts or suspension componets.
