How do I get a VIN on a new frame?
Do they have to acually stamp something into it?
Does the ATV need to be fully assembled or can it just be the frame?
Is this process as much of a pain in the ass as I have heard it to be?

You don't have to have a completed bike to register the frame. Take whatever documentation you have on the frame to dmv and let them know it is not registered (custom frame, aftermarket frame, etc) , they will give you a bunch of forms to fill out and a referral to chp. Make an appointment at chp to have the frame verified, once they verify it they will either stamp it or attach a small plate with an id number, then you just go back to dmv with the paperwork they give you at chp and complete the process.........
