I have a 1986 honda 250r, and I was wondering what a cdi unit would exactly do to my bike. How do they work?

You have one in your bike now. It's a little black box about 4"long x 2" wide, it's you Ignition system. You can find it by removing the front plastic on the quad, and it's just under the headlight attached to the frame with a rubber mount.
You may want to update it with a 88 CDI unit.

Sorry Scott, we did get a little side tracked there. It happens to some of us easily. I don't know what advantages an 88 CDI has over the 86, but there are other companies that make these little aftermarket black boxes too.
A CDI recieves a signal from your pickup coils, telling where the pistons are in the stroke. The CDI tells the coils when to fire. Aftermarket or even an 88 on an 86 might advance or retard the timing (when the coil actually gives a spark depending on where the piston is). That's about the only function of the CDI unit until newer bikes started coming out with fuel injection. But thats another story. Basically, they make your bike run better, generally more horsepower.
I'm no expert, but that's my 3 pennies.

It was recommended to me by C.T. racing to do the swap and I did notice a change for the better.

I run a Honda 88-89 4trax250r CDI. It gives a hotter spark and improved performance. If you are into racing then I would go with the LRD unit...

Just take off your front fenders and locate the CDI unit. Its a little black box that is held on to the frame by a rubber sleeve. unplug it and remove it from the sleeve. replace with a new one plug it in and put everything back together. That's it.

Im a little slow to getting around to these things. I have never had a problem with my bike and I liked everything about it. But now its time to make this thing a little faster. Hey Im a young guy, and two years new to this. But its the best.

Well as long as you change the oil filter often I don't believe that should be a problem.
Although I have found that changing out the stale air in the tires does make a diference in the big dunes.

The anti-vibration jelly in the handlebars needs to be checked also. Set points at .33

Points is just another term for Teeth on your sprocket.
Hey, when you change that box out, you might want to re-align the hook-latch system under your tank with the air-box again. Couple of zip ties should do the trick.

Air box?? You still have that?? Get rid of all that and run a piece of screen door mesh duct taped to the carb.
